Deposit: Align cli like other modules + update documentation

Scripts exist in the deposit but they are not centralized as other modules starts to do. This is about improving that by merging those scripts under the same swh.deposit.cli.

Also updating the commands in documentation.

Also, address [1] about the -C option flag to allow the configuration path as command option.
